Since you stated that you're installing your mods MANUALLY, you're going to have to edit this file as well otherwise your mods will not load. My Fallout 4 game currently has 173 active plugins, and a total of 201 active mods, all being managed by NMM. I've been using NMM since the days of Oblivion and I've had no problems whatsoever. Make sure you tell NMM to create it's Virtual Install folder on the SAME drive that has your FO4 game folder. The great majority of NMM problems is due to incorrect installation by the user. When you manually install a mod, you'll have to edit this file to add the * and the plugin filename.

That being said, your PLUGINS.TXT file should be located at: Fans of Mod Organizer claim it's a better manager but from what I've read, it's still going through some issues with FO4. NMM does a fine job doing this so I just can't see why you're not using it.
